Overview
Set six months after the events of the original Yu-Gi-Oh! manga, Yugi Muto and his friends are in their final year of high school and are talking about what they will do in the future. Meanwhile, Seto Kaiba has commissioned an excavation to retrieve the disassembled Millennium Puzzle from the ruins of the Millennium chamber. The item had previously housed the soul of his rival, Atem, whom he hopes to revive in order to settle their score. The excavation is interrupted by a mysterious man, who faces Kaiba in a game of Duel Monsters and steals two pieces of the recovered Puzzle. What is his ulterior motive? 数々の試練を乗り越えた末、もう一つの人格「闇遊戯」ことアテムと別れることとなった武藤遊戯。闇遊戯は冥界へ旅立ち、遊戯と闇遊戯の人格交代に必要なアイテムであった「千年パズル」も地中深くに封印された。半年後、遊戯たちは卒業を目前に控え、日常の生活に戻っていた。そんな遊戯たちの前に、謎の少年「藍神」が現れる。一方、かつて闇遊戯のライバルであった海馬瀬人は、千年パズルの発掘を試みていた。
