前作『マブラヴ』UNLIMITED編から3年後、白銀武が目覚めるとそこは自宅だった。「元の世界」に戻れたと浮かれていた武だったが、家の外には3年前に見た光景が広がっていた。カレンダーはあの日と同じ2001年10月22日。武はタイムスリップしただけだったことに落胆していたが、未来を知っている唯一の人間として「オルタネイティヴIV」を完遂させ人類を勝利へと導くべく、国連軍横浜基地の門戸を叩く事を決意した。再び207部隊に編入した武は、3年間の従軍経験と未来の記憶、人並みならぬ覚悟だけでたった一人、戦いに臨む。
